The easiest way would be to ask the helpdesk to clean out everything inside the public_html directory. Note: you need to tell you do not want to have email cleaned etc only the public_html. Otherwise if you want to control what is being deleted from the public_html you could yourself by using either cpanels file manager or do it through a ftp program. No matter which way you choose, make sure you have a fresh backup of whats stored in your account (see "Select Partial Backup" in the the backup wizard in cpanel).

TCH are already running Apache on most servers including yours. You don´t need it on your local computer unless you may want to test scripts before putting them on your site here on TCH.

You can if you installed through fantastico. If you manually installed it, you would probably need to do a manual upgrade as well to not get into any eventual problems.

Since things has changed with your installation of wordpress from this morning to now without you changing anything I would submit a ticket and ask the techs to look in to it.
