You did not say which new zip program you tried. Any way if you want to replace the files in your root (public_html) folder make sure when you zip up the files that you do not zip up the folder that they are in go into the folder where the new files are and zip them up so there is no folder in the zip file. then upload to the root select the file name of the zip file in file manager and on the right select extract./ However it does not look like file manager will replace existing files. So they will need to be deleted first using an ftp program. You may want to look into using a php template system see mini php tutorial And Php Mini tutorial 1 Then you can change the look of your site with just two files plus your css file. And adding new pages is as easy as include the header display content include the footer

You can add more users in PhpMsql and then add them to a database. Remember to add at least one user to your database in MySql

Yes Zip them up and upload the zip file and then extract it in cpanel. One zip file uploads much faster that many small files. But why do you need to upload the pages just because the css file changes? Do they not link to the css file?

I believe you should always install to the folder not sub domain create sub domain then install to domain/folder

When you view site/ads the image are fine but with the sub domain ads.site they are missing I wonder if in the config somewhere there is a path for images or a base url ?

Be sure when you connect to the IP that you put your files in the public_html folder And as per your welcome email you can see the site by going to the IP/~username
