No idea why the permissions would change, never had it happen.

It may have worked before but it hasn't in at least a year for sure that I know of. I create my own zip files too and just delete the old files and extract the new ones.

I have found when uploading the Wordpress updates they will not extract if you do not remove the old files first. I mean it will not unzip a new copy of a file that already exists. So I delete the old files first.

Have you uploaded the script in ASCII mode vs. Binary and have you set the permissions to 755 rwxr-xr-x ?
