Did you upload them with an FTP client or something else? It is most likely like what Lisa is referring to and you might need to open a ticket and hive them a list of what needs to be deleted.

This has happened to me a couple times, different sites, different server. It was always when I had more than one instance of the same file happenning. As in "fileX.html" deleted once and reuploaded. For some unknown reason it choked, even after emptying the trash.

 

I did open a ticket and it was resolved real fast.
