  1. Hello, Creating a password protected directory will work and will not interfere with FTP, if you create an FTP account that starts with the /ftp folder then only the usernames (ftp accounts) you grant access to that folder will actually have access to that folder.

Hello, The only way to use the server name for e-mail is if you use the default catchall account, this means using username@servername (username is the same username as your cPanel username) when it won't work is when you are trying to reach an additional e-mail account such as say mark@mydomain would work with mark@servername as the sever wouldn't know where to place the e-mail as there maybe more than one mark e-mail account on the server.   3. Hello, Generally the public_ftp folder is used for anonymous FTP. Generally if your wanting a user to upload some files for say ******/something then they would have to upload them to public_html/something because files have to be in the public_html folder in order to be viewable on the internet. The public_ftp is for FTP only (anonymous FTP)

Hello, A few things are a little unclear here as to how the password protection was setup, when you did setup the password protection did you do it through cPanel or did you do it through frontpage (as they have an option too). The next question is when its asking for your password again whats the name of the popup box, normally you will find the name just above the username. This will let us know if its your actual password protection thats blocking the upload or something different. (see my attachment for an example)

Hello, One of the things with cPanel is its very tightly integrated with services that would be usually very easy to upgrade such as PHP, mySQL and python etc. You see since is so tighly integrated if we where to try and upgrade a service such as python it could break a lot of services and items on the server and with cPanel, so as you see its not so easy upgrading services (like we would ). BUT now with that said if you open a helpdesk ticket one of the system admin guys would be able to let you know if we could get 2.4 on the server or not, you never know its always worth asking.
