Welcome to the forum rbeforee I'm sorry you are having issues with your hosting and one with the help desk. I have someone looking into it and they will respond. But I must say, I have been with TCH for over five years now and subdomains just don't go missing.

SyncBack from 2BrightSparks can FTP files as well as Fling. Both have free versions.

I use Mozilla Thunderbird as my client both at work and at home and all of my TCH accounts. I use ChatterEmail on my Palm OS cellphone.

I IMAP everywhere but home. Once there I POP it. But I have no problems with IMAP either.

Yes, they are annoying but as OJB says disabling scripts from running is about the only way to get around it.

I can't speak for how the decisions are made as to what is picked to be allowed to install. I do know that phpBB has caused lots of issues by being hacked a lot and that's probably why it's not available. That doesn't mean you can't install phpBB yourself just that it's not a simple one click install.
