I was using the auto update for one of my plugins today when all of a sudden several of my plugins went missing. What happened was I had a folder called "widgets" in my plugins folder. This was a left over from a previous version of WordPress but where I installed several plugins before the developers started creating their own folders to put their plugin into. Lucky for me I had my site backed up and was able to recover the missing plugins. Apparently the plugin update feature thinks the "widgets" folder is no longer necessary. What I have found works is to rename the "widgets" folder to something else or move the plugins that you want from that folder to the plugins folder. Oh, and if you are going to use the automatic update feature please do no use your cPanel password (just in case). Set up a separate FTP account to do the updating to play it safe.
