Is cpanel the only way to upload files that were backed up via cpanel options or can the folders/files be uploaded via ftp?

If you are talking about a full backup that cPanel creates you can upload it with an FTP program and open a ticket with the support desk to restore it for you.

 

If it is a home backup I believe you can FTP that up and extract it yourself.

 

To restore a database you backed up you must use cPanel to restore it yourself or you can upload it and open a ticket with the help desk and ask them to restore it for you.
