Editing .css File In Theme Folder

I am using FP 2003, and have made some edits to my .css file in the theme folder. Minor changes; I changed the hyperlink properties (color, no underline) and also added a hover style. I edited the correct file and saved it. The problem comes when I publish the site. If I simply click the Publish Web Site button, the styles don't take; i.e. the changes are not carried over to the remote site, and then when I open the .css file again the changes are gone, even though I have saved it. However, if I publish only the .css file to the remote server, then all is well; that is until I have to make any more changes to my pages. Then .css file reverts back to its pre-modified state. Is this just the way FP works with .css files or am I missing something?
